Generally speaking, S/MIME is made up of a large set of protocols that are based on X.609 digital certificates. With that users can send encrypted, signed, encrypted+signed messages to other users and I don’t think it will index digitally signed messages as it also happens in case of mine

As i know, MS Outlook does not index the Encrypted messages. you have to decrypt the message so that Outlook can index it.
For the decryption of encrypted message, S/MIME certificate should be installed into the machine from where you are viewing the certificate.
In digitally signed messages, you will find an attached file having p7m extension. This indicates that the mail is encrypted and digitally signed.
Due to this encryption the content of body becomes invisible and is not indexed by the Outlook
